It's normal. This happen too when you repair after storms.
Of course than, the bigger the damage, the bigger will reduce.
But you don't gonna fell thaaaat much the reduction. if you're a pirate, you just need to buy a Venetian Galleas (or Barge or Full-Rigged Ship) and put the maximum number of crew possible to don't show red navigation on battle. Then, go fight WHITOUT cannons (if you go fight on close, cannons are useless. Put their space on ship crew or load).
It's all to you. This is my fighting stile.
